The sub frame might be broken. Take the side panels and seat off, look
for cracks in the sub frame or broken bolts. If the sub frame gets
pushed down (when it's broken), the muffler which it attached to it can
get pushed inward.

I think I would take off the seat and check to see if the sub frame is been tweaked a bit, might just be the angle of the pic you posted but it would explain the loss of clearance between the muffler and tire.....have a great day.....Greg

In your last picture, the frame tube to the left of the shock might seem
to be bent. Try comparing side to side. If it is bent, the other one
is also probably bent.

Looks like your missing a right footpeg bolt. Has this bike been flipped over backwards? The back fender looks a little bit chewed up. This may explain the bent subframe.

It's probably easier to weld it than to straighten it, IMHO.

klr 650 stolen then found- need advice
If it were me, I'd strip the entire bike down. Take the seat off the tank
off. Get to where you can see the frame, sub-frame engine, radiator.
Inspect. Make a parts list and repair/replace damaged parts. The damage
looks pretty extensive from the pictures. Hopefully the damage is mostly
cosmetic.

So i took the seat/tank off and the frame looks good. No cracks anywhere. I
still cant figure out why the muffler is sitting so low. Is that how its
supposed to be?

klr 650 stolen then found- need advice
You seem to have plenty of clearance between tire and muffler. My130x80 D606 is about the same. A 5.10 K270 will rub on the muffler at less than full compression.
Neither can I say that your muffler sits too low v. the tire. Although the angle of the photo makes it a little hard to tell, I would say it rides about as high as mine, which has stock links, but rides pretty tall on a fairly stiff spring.
The muffler does not seem to tuck into the notch in the fender as well as mine does. Is the muffler perhaps not slid onto the header pipe as far as it needs to be?
