Don, I took a look at two KLRs this morning and both have the cap flush to the case. At the rear of the cap there is a small step for maybe 1/8" or so and only about 1/64" deep. I didn't measure it. But the caps are flush to the machined surface of the case. Yep, I got a free 55mm O-ring from the dealer and installed it days
and miles prior to the picture. I properly oiled the groove in the
cap and the inside of the cavity prior to install and final assembly -
still leaked (picture).
I'm not sure at this point but that step in the side case might be
causing a twist in the cap, although I can't detect it. Any physical
gap between the cap and the top edge of the filter cavity is
downstream of the O-ring, and therefore, should be preventing a
leak. More experimentation in the future.

I disagree with you about the gap between the cap and top edge of the
filter cavity not making a difference as the o-ring should be sealing and
preventing a leak. If the cap is not sitting flush with the machined
surface of the case the filter cap will be tilted and not the same shape
as the bore of the filter cavity it's suppose to seal. I know it's not
much but it will be a different shape. That might just be enough for the
o-ring to not be able to seal.
