pulsating brakes

I'm having an issue with the brakes on my '01 KLR. My rear brake was pulsating, mostly noticable when slowing to a stop. If I put the bike on the centerstand and spun the tire, it would always stop quite quite suddenly at the same spot. I figured I just had a warped rotor, so I bought a new rotor and put on new brake pads (front and rear) as they were approaching their wear limit. I also bled the brakes. Now with a brand new rotor, brakes, and fluid, I'm still having the same problem. Plus, my front has started pulsing a bit. What the heck? Anyone have any ideas what might be causing this?
