OK, long distance trouble shooting...
Ran OK off idle? Yes, it could be a dirty carburetor, but it could be running rich or lean off idle and you wouldn't notice it. Check the plug. White equals lean, black equals rich. Check the air cleaner too, since it "could" cause problems at idle (probably not).. Be sure hte air cleaner is clean.
Have you got enough money to buy a new carburetor? If you haven't rebuilt a carburetor before, a new one is a MUCH safer bet than rebuilding it yourself. If you want to rebuild it yourself, be SURE to blow out all passages and change all diaphragms.
"Wouldn't idle with the choke off:" means to me it was starving for fuel. This would normally inspire me to check the fuel filter. Since there really isn't a fuel filter, I'd suggest checking the fuel lines.
The choke cable won't affect running, as long as the choke is off, but if the choke cable is broken with the choke partially on, that will mess you up (too rich) big time.
It sounds like the choke is stuck on, to me. It sounds like it is stuck on because the new plug helped (fouled plug equals rich mixture) and you have choke cable issues.

Won't idle without the choke? That is the classic symptom of a blocked pilot jet. Sounds like you also have issues with your choke (start enricher), but clean the pilot jet and it will idle.
How you go about doing that is up to you. I like to start easy. If easy doesn't work, go to the next level. So start with half a can of Seafoam in a tank of fuel. If your pilot jet is not too badly plugged, the Seafoam may clean it out. Step 2 is Yamaha carb cleaner. mix it with fresh gas and fill the float bowl using a pump oiler. let it sit a while, like over the lunch hour, or overnight. Start the bike and chase with the remaining half a can of Seafoam in the fuel. If that doesn't do it, Step 3 is manual disimpaction of the pilot jet, or else replacement. If you put in a new one, go up a size.
You may have other issues as well. See that the carb vent tube is clear, that the vacuum hose to the petcock is intact and not collapsing under vacuum. But I'm guessing that a clean pilot jet will work wonders for you.

Sounds like Jud's on the money....
I was going to suggest a blocked idle jet. Is that the same as a pilot jet?
Do our carbs have fighter jets?
OK...OK.... I'm going.....

Idle = Pilot
And nope.. no fighter jets in a KLR.. I do wear my flight jacket when I ride sometimes however, as my Camo Parka
