Mark,
I've had this with several of my bikes through the years and I've found that
letting the clutch out in neutral and then pulling it back in and THEN
shifting into first gear fixes it.
You might also need to adjust the clutch cable. You may not be fully
disengaging when the lever is depressed.
If those two ideas don't do it, you may need advice from someone more
mechanically inclined than I am.
I don't think it has anything to do with clutch wear though. That will show
up as slipping clutch when it shouldn't and with proper use a KLR clutch
should last as long as the motor or nearly so.

After the bike sits right ?
Next time bike is idling, squeeze in clutch, and blip the throttle
(Short little rev's) oil on clutch plates making them stick after
sitting.
Found whenever I have issuses with shifting its basically oil change
time.
