sick a9 needs help!

My A9 has been giving me problems, and I could really use some
suggestions.
The bike won't start without the choke, even in warm weather when it
normally does not require the choke to start. Once it starts, it
won't run without choke. Obviously, it's lean somewhere, but I can't
find it. The pilot is out 2 turns. There's also an audible miss
when it idles. Idle is not smooth; it repeatedly makes a sound like
it's cutting out, but doesn't. This was before I installed a new
plug. I put a new plug in it recently, now it won't stay running
longer than about 1.5 seconds.
When the problem first started, I took apart my exhaust connections
and sealed them with high temp silicone seal. I did not replace any
pieces to the exhaust at that time. I've been using a supertrapp
muffler for several years.
I've also had the carb apart looking for the problem. There was a
small tear in the diaphragm, so I replaced it. That made a small
improvement, but the problem persists. Is there something I could
have done/not done while the working on the carb?
The bike also has installed an aftermarket, paper filter and a carb
kit. These were not recent changes. They were put in long before
this condition arose.
What do you think?

Anyone else using these saddlebags? Was playing around with them today,
and wondering where the best place to secure the lower straps. They're
huge, which I like, but they're huge, which I don't like so much.
Anyone else's insight into how they have them secured would be helpful.

What are your valve clearances?
