Dash, Sounds like you're not getting a charge out of your battery and/or charging system. A while back you mentioned that you had less than 11 volts in the electrical system with the Electrex 'upgrade' installed. 1) (K.I.S.S) have you tried starting your born-again beast with a known good battery. You may have killed your battery & it is only accepting a surface charge. 2) Have you checked to see if the charging system is fully functional? Have you checked the 3 stator coils for proper resistance? Each coil should have 0.5 to 1.0 ohms (yellow wires: 1-2, 1-3, & 2.-3 [thanks Fred] ) and there must be infinite resistance when measuring continuity from each yellow wire to (engine) ground. [You previously mentioned a problem with routing the Electrex wires] If you can't ride off road without wearing the battery down, your charging system's at fault, your battery can't hold a charge, or your wiring system is questionable. 3) Are all the wiring harness connectors plugged in? Is there any paint over spray in or on the electrical connectors (including the starter cables)? You can charge your battery & bring it to a m/c shop, auto-electric shop or auto parts store to have a battery load test done. This will tell you definitively if your battery is good, marginal or DOA. As a last resort, you could re-install the stock stator and regulator and see if this solves your problems.
